Comment (by hinder):

 SimFactory should not be performing checks on simulations that are not
 referred to on the command line.  We discussed this on the mailing list
 and I think it was agreed that (at least for the moment) the cleanup in
 "main" should be disabled (I'm assuming it is this cleanup that is
 triggering this problem).
