 What is the time of your checkpoint?

 What I notice is that 390-262=128, which is what you specified as
 IOHDF5::out3D_every = 128. If you happen to restart at an iteration which
 isn't a multiple of 128 you will continue to get output every 128
 timesteps, from the time of restart, not from 0. That is unless you set
 out_criterion to "divisor" which is probably what you want, but isn't the
 default.
