[Users] Patch: Formaline: Clean up source code storing mechanism

Restructure and clean up the makefiles and perl scripts that capture the source code when Cactus is built.

Make things work with recent versions of git (>1.6.1).

Split thorn tarballs into multiple files if they become too large.
