Hi,

The problem is that simfactory does not use the original parameter file automatically when resubmitting the simulation.  You can make it do so by adding the 

--parfile par/XXX.par

parameter to the "sim submit" command line.  It does the same with optionlists and thornlists.  This is so that the simulation is self-contained, and no longer depends on external files once it has been created unless the user explicitly asks for something to be updated.
