#340: Improve error message when parameter file is not found
------------------------+---------------------------------------------------

Component: SimFactory | Version:

I specified a wrong path "par/recover.par" for a parameter file, and
Simfactory didn't find the parameter file. Simfactory's error message was:
Error: specified parfile /project/numrel/eschnett/philip/EinsteinToolkit-
hg/simfactory/etc/parfiles/par/recover.par does not exist or is not
readable
This is confusing, since the parameter file was not in the "parfiles"
directory of Simfactory. Simfactory should list all the places where it
looked for a parameter file, and should also output what the user actually
specified.

#291: new python simfactory does not overtake the "-roe" option of Cactus is used

I my template for RunScript, I have the line:
[snip]
time ${MPIDIR}/bin/mpirun -v --mca btl openib,self --mca mpi_leave_pinned
0 -np @NUM_PROCS@ -npernode @(@PPN_USED@/@NUM_THREADS@)@ @EXECUTABLE@ -roe
-L 3 @PARFILE@
[snip]
The option "-roe" will force Cactus to create a log for all processors,
and not only for PE0.
The Runscript created by this template only contains the line
time ${MPIDIR}/bin/mpirun -v --mca btl openib,self --mca mpi_leave_pinned
0 -np 8 -npernode 4 /lustre/AEI/alibeck/s
imulations/cactus_test-luca-no-openmp/SIMFACTORY/exe/cactus_test-luca-no-
openmp -L 3 /lustre/AEI/alibeck/simulation
s/cactus_test-luca-no-
openmp/output-0003/TOVMHD_CarpetRegrid2_PPM_HLLE_BSSNMoL.par
so the option -roe is missing.
I have used simfactory submit (not create-submit) to start the job. If I
use "create-submit" the -roe flag is respected.

In order to help new developers understand the code, the following would
be useful:
* Provide some sort of high-level overview of the internal components of
simfactory. This could be in the form of a class diagram with annotations
indicating what each class does, and its relationship to the other classes
(inheritence/object membership etc). There must be tools for doing this
for python and generating doxygen-type output.
* Within the source code, provide at least a one-line comment for each
function indicating what it does.
* Ensure that the readmes etc in the repository are up-to-date, or at
least remove any out-of-date information.

#325: sim setup issues
-----------------------+----------------------------------------------------
Reporter: anonymous | Type: defect
Status: new | Priority: major
Milestone: | Component: Other
Version: | Keywords:
-----------------------+----------------------------------------------------
I have started with a fresh checkout of SimFactory and am using 'sim
setup' to setup my local machine. In doing so, I have encountered a couple
of issues:
1. If I choose to "Update keys for a specific machine", then it
continually asks me for a key name and value. It is not clear how to end
this process. I guessed that just pressing enter when asked for a key name
would work and it seems to have. It would be good to make this clearer,
though.
2. After updating keys for a specific machine, I am prompted to update
keys for a specific machine again. If I enter "yes", I am given the
Continue prompt a second time and must enter "yes" again.
3. After the above process, the prompt to Save contents is shown twice.
4. The setup of the new local machine entry is automated, but not
sufficient to actually use. For example, the basedir entry points to
/home/@USER/simulations which doesn't necessarily exist (on OSX, for
example). Maybe there should be either a message saying to edit the new
machine file or an interactive setup process?

#332: Cactus should not interpret environment variables as configuration options
--------------------+-------------------------------------------------------
Reporter: hinder | Owner:
Type: defect | Status: new
Priority: major | Milestone:
Component: Cactus | Version:
Keywords: |
--------------------+-------------------------------------------------------
Currently, if you have the variable HDF5_DIR set in your shell startup
file, Cactus will interpret this as a configuration option and will
override whatever is set in your optionlist.
This behaviour occurs because the "make" utility allows you to specify
options on the command line which are then converted into environment
variables. This is a method for overriding options on the command line.
However, the fact that variables from the user's environment are also
overriding the optionlist is very undesirable. It would be good if this
could be fixed somehow.
This ticket is in response to #100.
