Re: [Users] [Einstein Toolkit] #1938: trouble installing readline

Sorry for my ignorance but put your Verbose instructions in makefile.. Attached are the Cactus output. File A is the gmake config and File B is just gmake. The build log are very small but also attached. The two problem libraries were in /Cactus/configs/Cactus/scratch. the libncurses config log is attached. lua did not have one. Thank you for any help. Re: [Users] Compiling Einstein Toolkit
by Korobkin, Oleg 27 Jul '16

Maria, Looks like default g++ on your cluster is outdated. You can check the version by typing, $ g++ ‹-version Versions before 4.7.0 don¹t support the offending '‹std=gnu++11' flag. But the cluster certainly should have more recent compilers installed. Is there a link to the list of software available on biggreen? Try this command: $ module avail - this should list all the modules that are installed on your cluster, including more recent compilers. If any modules are present, they are probably called 'gcc/X.Y.Z' or 'gnu-compilers-X.Y.Z' and you can add the corresponding module like this: $ module load gcc/4.8.1 Try adding this newer module and recompiling: $ make ET-config options=simfactory/mdb/optionlists/biggreen.cfg THORNLIST=manifest/einsteintoolkit.th All the best, - Oleg On 6/28/16, 11:59 AM, "users-bounces(a)einsteintoolkit.org on behalf of Hamilton, Maria" <users-bounces(a)einsteintoolkit.org on behalf of babiuc(a)marshall.edu> wrote: >Hello, > >I was wondering if I can get some help in compiling the Einstein Toolkit >on a cluster called BigGreen >http://www.marshall.edu/itresearch/resources-and-tools/biggreen-cluster/ >I¹ve followed the instructions in >https://docs.einsteintoolkit.org/et-docs/Compiling_the_Einstein_Toolkit >I¹ve created biggreen.marshall.edu.ini and biggreen.cfg, which are >attached to this message. >When I issued the commands: >simfactory/bin/sim setup --optionlist= biggreen.cfg --runscript >biggreen.sh >simfactory/bin/sim build --thornlist=manifest/einsteintoolkit.th >I get this error: >Cactus requires a C++11 compiler -- check your C++ compiler and C++ >compiler flags > >When I run: >make ET-config options=simfactory/mdb/optionlists/biggreen.cfg >THORNLIST=manifest/einsteintoolkit.th >I get this error: >checking whether the C++ compiler (g++ -g3 -march=native -std=gnu++11 >-rdynamic) works... no >configure: error: installation or configuration problem: C++ compiler >cannot create executables (see >configs/<configname>/config-data/config.log for details). > >I am attaching also the config.log. > >Thank you, >Maria Babiuc >

VisIt HDF5 directory-dependent read-in failures?
by Bernard Kelly 26 Jul '16

26 Jul '16

Hi all. I have some Carpet-generated 3D HDF5 data I want to look at in VisIt, but have encountered a weird issue trying to read it in, and wondered whether anyone else has encountered it. The data output is from a single time step, but was chunked, so there are 32 separate files that have to be recombined to reconstruct the whole data snapshot. I'm using the hdf5_merge utility for this purpose. Here's the issue: * if I start up VisIt and read the merged data file from the directory it was created in, it works fine. * if I move/copy the merged data file elsewhere (like down a level in the directory tree), and try to get VisIt to read from the new location, it fails. Sample error (I tried gluing together just the first two chunks for this example): ------------------------------------------------------------------------------------------------ VisIt could not read from the file "<full directory path>/By.xyz.file_0-1.h5". The generated error message was: There was an error opening <full directory path>/By.xyz.file_0-1.h5. It may be an invalid file. VisIt tried using the following file format readers to open the file: CarpetHDF5 The following error(s) may be helpful in identifying the problem: Tried to access an invalid index 1 (Maximum = 0). ------------------------------------------------------------------------------------------------ I have no problem with opening any of the original chunked files, regardless of location. Has anyone else seen anything like this? Thanks, Bernard P.S. After starting to compose this, I found that *some* of the maerged files started working everywhere, while others didn't. It's quite confusing. P.P.S. This is the latest version of VisIt, installed on OS X 10.11.6 (El Capitan). I don't know which version of ET produced the original data, but my hdf5_merge came from ET two generations back (2015_05).

Kranc and linear systems of equations
by Michael Clark 18 Jul '16

18 Jul '16

Hello, I have a system of equations for time derivatives of the form A(udot) = b, where A is a symmetric matrix, udot is a vector of time derivatives to solve for, and b is a vector of right-hand sides. I'd like to compute the udot vector using Kranc, as the vector b involves a great deal of tensor math that I would like to use TensorTools for. What options do I have to solve this problem? In particular, the form of the matrix A does not change in time--only the values of its nonzero entries would vary. If it could be factored or inverted symbolically so that the time-varying quantities could be input to it at each step, I think that would be ideal, rather than running a full matrix-inversion or factorization at every step. Thanks for your help, Michael
