Since this is a bit complex and a recurring problem, I have expanded the hdf5_slicer tool that comes with the Einstein Toolkit such that the code above can be replaced by
for i in grid-coordinates.file_{0,1}.h5 ; do for d in x y z ; do hdf5_slicer --nioprocs 2 --out3d-cube --match "GRID::$d" $i $d.${i#*.} done done
For this to make it into the ET someone (you can do so) needs to review the pull request here: https://bitbucket.org/eschnett/carpet/pull-requests/25/carpetiohdf5-add-opti... and ideally add a "Please aply" together with a "Reviewed" state to https://trac.einsteintoolkit.org/ticket/2220#ticket
