We are switching to using Bluejeans to host the Einstein Toolkit meetings instead of Google Hangouts. We tested Bluejeans last week and found it satisfying. As usual, the connection details (i.e. the url on which you have to click) are on the Einstein Toolkit wiki.
The wiki also contains a test link where you can test your setup. As usual, we recommend using headphones for improved audio quality, and recommend muting your microphone when you are not speaking.

Hi, two collaborators of mine (Federico Cipolletta and Narges Shahamat, both in cc to this email) have modified Hydro_Analysis in order to compute also the rest mass. They are still cleaning the code, but maybe they can say a few words about what they did and discuss how to commit these changes to the Einstein Toolkit.
Cheers, Bruno

Hello Bruno,
with trac allowing external accounts, you, Federica nad Nargess should be able to create a ticket with the enhancement for inclusion in the ET. Ideally your proposed patch would include a testsuite case (eg a resolution reduced version of the parfile you used to verify this against TOVSolver's results).
The official rules for contributions are listed here:
https://www.einsteintoolkit.org/contribute.html
in particular
* Components should be of sufficient quality to be used for peer-reviewed and published science. This includes a basic standard of software engineering, documentation of the software including algorithms and methods, tutorials and examples, and self-tests to demonstrate that the software works correctly. * To focus development and support, optimize resources, and provide best practises, the Einstein Toolkit components should be of current interest to the community. * All components must be distributed under an open source licence so that others can use these components without restrictions (except as mandated by scientific integrity), can modify and improve them as necessary, and can pass on these modifications to their collaborators as they see fit.
though those are really geared towards bigger contributions like whole thorns and not small additions to functionality.
Yours, Roland

Hello Bruno,
with trac allowing external accounts, you, Federica nad Nargess should be able to create a ticket with the enhancement for inclusion in the ET. Ideally your proposed patch would include a testsuite case (eg a resolution reduced version of the parfile you used to verify this against TOVSolver's results).
The official rules for contributions are listed here:
https://www.einsteintoolkit.org/contribute.html
in particular
- Components should be of sufficient quality to be used for peer-reviewed
and published science. This includes a basic standard of software engineering, documentation of the software including algorithms and methods, tutorials and examples, and self-tests to demonstrate that the software works correctly.
- To focus development and support, optimize resources, and provide best practises, the Einstein Toolkit components should be of current interest
to the community.
- All components must be distributed under an open source licence so that others can use these components without restrictions (except as mandated
by scientific integrity), can modify and improve them as necessary, and can pass on these modifications to their collaborators as they see fit.
though those are really geared towards bigger contributions like whole thorns and not small additions to functionality.

Hi, two collaborators of mine (Federico Cipolletta and Narges Shahamat,

the rest mass. They are still cleaning the code, but maybe they can say a few words about what they did and discuss how to commit these changes to the Einstein Toolkit.

Hello Bruno,
thank you. I had not notice the pull request before (have to check if / how it is sending emails to me when pull requests are created).
I do see it on the web-interface (https://bitbucket.org/einsteintoolkit/einsteinanalysis/pull-requests/) though.

Dear all,
I compute some multipatch grid simulations with the ET using Llama (Cartesian grid in the center surrounded by a spherical one, "Thornburg04") .
My output is for example /CarpetIOHDF5::out3D_vars = "H//ydroBase::rho"/
However, I have problems visualizing the multipatch grid data That's why I would like to know if someone has experience on visualizing those kind of data?
My first attempt was to use VISIT (gui2.13.2) but it worked only for the Cartesian part so far. Although the software recognizes the outer part as "Carpet Multipatch", it is not able to anything with it:
/"The compute engine running on (...) has exited abnormally./
//
//
//
/Shortly thereafter, the following occured.../
//
//
//
/The Mesh plot of "Carpet Multipatch" for the file "(..).file_* database" could not be generated by the compute engine on host "localhost"./
Does anyone knows a solution for this kind of problem or would you recommend to use something else (e.g. Pyplot)?
Thanks a lot!
Best regards,
Severin Frank
Hello Severin,
to visualize the multipatch data with VisIt you need to output the coordinates as well as the actual data. Adding something like:
CarpetIOHDF5::out_vars = "grid::coordinates{out_every=1000000000}"
does the trick. The out_every option means that the coordinates are output only every 1 billion time steps, which in practise means only once at timestep 0 (they never change and VisIt will use the one from timestep 0 for all times).
If you simulation already finished you can just run it once more for 1 step to have it output the coordinates.
Other tools most likely need similar data.
Yours, Roland

Thanks for your reply,
for my current output
CarpetIOHDF5::out_vars = "grid::coordinates{out_every=1000000000} HydroBase::rho"
I receive files like
grid-coordinates.file_0.h5 grid-coordinates.file_1.h5
hydrobase-rho.file_0.h5 hydrobase-rho.file_1.h5
Now I have basically two questions left:
1) How can I use both of these databases now to generate plots in visit, i.e., how can I use the coordinates to plot rho?
2) If I try to plot only the grid-coordinates in VisIt (e.g. Mesh plot): - If I plot it for the "Carpet-AMR-grid" I can see the mesh plot for the inner Cartesian grid. - If I try to plot if for the "Carpet Multipatch", the same error as before occcurs:
"The compute engine running on (...) has exited abnormally.
Shortly thereafter, the following occured...
The Mesh plot of "Carpet Multipatch" for the file "(...)* database" could not be generated by the compute engine on host "localhost"."
Does this mean that there is something wrong with my grid setup?
Best regards, Severin
Hello Severin,
sorry for the slow response.
for my current output
CarpetIOHDF5::out_vars = "grid::coordinates{out_every=1000000000} HydroBase::rho"
I receive files like
grid-coordinates.file_0.h5 grid-coordinates.file_1.h5
hydrobase-rho.file_0.h5 hydrobase-rho.file_1.h5
Now I have basically two questions left:
- How can I use both of these databases now to generate plots in
visit, i.e., how can I use the coordinates to plot rho?
VisIt is hard-coded to expect files x.file_0.h5, y.file_0.h5, z.file_0.h5 etc so since you had set CarpetIOHDF5::one_file_per_group you will have to extract them afterwards.
This command:
for i in grid-coordinates.file*.h5 ; do for d in x y z ; do h5ls $i | gawk -vd=$d '{sub(" (Dataset|Group).*",""); gsub("\\",""); if(match($0,"GRID::"d) || /Parameters/) { print }}' >dsets.txt hdf5_extract dsets.txt $i $d.${i#*.} done done
will do so when executed in the directory containing the h5 files. This is a bit complex unfortunately. Mostly this is because hdf5_slicer cannot be used (since it changes a hdf5 attribute that then confuses the VisIt Reader).
- If I try to plot only the grid-coordinates in VisIt (e.g. Mesh
plot): - If I plot it for the "Carpet-AMR-grid" I can see the mesh plot for the inner Cartesian grid. - If I try to plot if for the "Carpet Multipatch", the same error as before occcurs:
"The compute engine running on (...) has exited abnormally.
Yes, that is expected. Sorry, the error checking of the VisIt reader is not very good. This happened b/c it could not find the coordinates files and then crashed.
Does this mean that there is something wrong with my grid setup?
There is nothing wrong with your setup. The VisIt reader is to blame. There is a newer version of it which has error checking and some other improvements here:
git clone git@bitbucket.org:rhaas80/carpethdf5.git
though you would have to compile it yourself. I have to go talk to the VisIt devs to have the new version included in VisIt.
Yours, Roland
Hello Severin,
This command:
for i in grid-coordinates.file*.h5 ; do for d in x y z ; do h5ls $i | gawk -vd=$d '{sub(" (Dataset|Group).*",""); gsub("\\",""); if(match($0,"GRID::"d) || /Parameters/) { print }}' >dsets.txt hdf5_extract dsets.txt $i $d.${i#*.} done done
Since this is a bit complex and a recurring problem, I have expanded the hdf5_slicer tool that comes with the Einstein Toolkit such that the code above can be replaced by
for i in grid-coordinates.file_{0,1}.h5 ; do for d in x y z ; do hdf5_slicer --nioprocs 2 --out3d-cube --match "GRID::$d" $i $d.${i#*.} done done
For this to make it into the ET someone (you can do so) needs to review the pull request here: https://bitbucket.org/eschnett/carpet/pull-requests/25/carpetiohdf5-add-opti... and ideally add a "Please aply" together with a "Reviewed" state to https://trac.einsteintoolkit.org/ticket/2220#ticket

We are currently discussing whether to change the officially recommended way to cite the Einstein Toolkit from citing the paper to citing the software through a DOI. For more on this topic, see:
* slides of Dan's talk about software citation and sustainability at Charm++ workshop at NCSA starting at page 19: http://charm.cs.uiuc.edu/charmWorkshop/slides/14-Katz-Sustainability.pdf

Sorry everyone. I only just realized tomorrow is the 4th of July, and so I don't think it makes sense to have a meeting.
Also, I will not be able to host the call next week (July 11), so I'm hoping someone will volunteer. Thanks.
