I have recently been attempting to run the included tov_collapse_vc_l3 parameter file, but I noticed that the corecollapsecontrol and CartesianCooridinates thorns are missing from the current thornlist. Is there a current implementation of these thorns that I am missing, or has this parameter file become deprecated?

No. Unfortunately I used a non-public thorn. The thorn's authors is ok to make the thorn public but so far no one has taken the time to clean it up and make it presentable for publication.
Instead (and since you are not the first person to ask this), please try the attached parameter file which uses the thorn AEIThorn::Trigger to achieve the same goal.
You will have to add the line
AEIThorns/Trigger
to the AEIThorns section of your thornlist (likely einsteintoolkit.th around line 310) an re-run GetComponents to download the thorn. The required command line should be
cd Cactus bin/GetComponents --root . --anonymous thornlists/einsteintoolkit.th
Alternatively you can download it directly via subversion
cd Cactus/arrangements/AEIThorns svn co http://svn.aei.mpg.de/numrel/AEIThorns/Trigger/trunk Trigger

That does not actually seem to tell me what thorn caused the abort, but it looks as if a thorn was not found. Unfortunately these error messages tend to be a jumble due to output from stderr and stdout being mixed. Would you mind checking near the top of the output file if there is an more detailed error (or attach the full file).
Since you say that the error line is just after the ActiveThorns line for Trigger, it might be that the executable used does not have the proper thorn compiled in.
To check you can run "/scratch/ettest34/simulations/tov_collapse/SIMFACTORY/exe/cactus_sim -T" which will output a list of the compiled in thorns. You can also run "/scratch/ettest34/simulations/tov_collapse/SIMFACTORY/exe/cactus_sim -S /scratch/ettest34/simulations/tov_collapse/output-0000/tov_collapse_vc_l3.par" to check if the parameter file parses correctly and all required thorns are present (both do not require MPI so you can run them on the head node of the cluster).
When you added the Trigger thorn to your thornlist, did you recompile? One way of achieving this should be:

Thank you, that solved that problem, it appears I did not recompile the executable correctly the first time. However now that I can actually get the parameter file to run, I am getting GRHydro errors (err file attatched).
